Course contents

Mutations. Polymorphic and parsimonious sites. Genetic distance elaborations.  Model test and substitution models. Bootstrap evaluations. Selection, genetic drift, molecular drive, neutralism: protein coding genes, non protein coding genes, repeated elements. Dendrograms and networks. Rooting a tree. Methods: Neighbor Joining, Maximum Parsimony, Maximum Likelihood, bayesian (softwares: MEGA 3, PHYLIP, PAUP*, MRBAYES). Shimodaira-Hasegawa test; Molecular clock:  two cluster test, branch length test and –ln Likelihood comparison.
